The manual for Metroid states that Mother Brain is the leader of the Space Pirates, which would mean Ridley is under her command, but not necessarily under total control. After Mother Brain has been destroyed, a self-destruct sequence begins, and Samus is forced to evacuate Zebes immediately. If left alone, the pulsating will slow, and Mother Brain will heal herself.
The Mother Brain also constantly regenerates life, much like the Zebetites, and the only way to tell how much damage she has taken is by how quickly she pulsates.
